i dont think i can use this stradegy as i dont know ahead of time which
objects can be grouped, and in principle every atom may need to be
displayed individually at some point.

i'm not sure your analysis w.r.t. rescanning is quite right, as the
number of rescans should be the pretty much constant at every frame,
but the first frame is read much faster than say the 200th.

may i send you a self-contained file for your viewing pleasure?
